1) He doesn’t seem to like being touched, but hold John’s hand?
2) He can’t figure out getting John over the fence when they are handcuffed?
3) the use of repel, (as in rock rapelling) vrs repulse ?!?

No. Benedict is the only one who ever read the script or tried out for the part. Mark Gatiss talks about it in the DVD commentary in A Study in pink, and Benedict has spoken about it in several interviews.
